The way I see in the tutorial video is that the yo-yo is doing most of the work, by which I mean, he pulls the string and the yo-yo “bounces” to the string it’s supposed to. The way I do it is just thread it as if I were threading a braintwister mount, but not doing the mount itself just the motion. Is this okay? Is it still considered Split the Atom? Does it make it any less cool, should I learn to do it the more traditional way?

Its still the same thing really. Essentially, its an underpass, and however you do it on a technical level is up to you, I guess.
